Henrik,
How will the server replacement work with custom HTML (or possibly custom mkbb.sh scripts, etc...)? I have recently spent a lot of time modifying the HTML in the www and web directories - will I be able to overwrite what is there, or has this changed significantly?

Yes, it's taken a while longer than I first expected (sounds like
the story of most software projects, doesn't it?)
The current status is:
* I've had some feedback from beta-testers, and combined with the
additional features that were requested where I work it means
that there will be an extra beta-release (beta 4). I expect
to ship this to the beta-testers today and see what they find.
So the official release is now expected by the end of January.
* I've spent the Christmas holidays getting documentation into
shape. If you go to http://www.hswn.dk/hobbit/ and open up the
"Help" menu, you'll find a lot more up-to-date information.
* And yes - the alert reader will notice that the name of the
project has changed. It is now called "Hobbit".
* The current (3.5) version of bbgen will work with BB Prof. Ed.
Version 4 will too, in the sense that you can use the same
tools that you used in version 3. However, if you install the
full version 4 then there is none of the original Big Brother
code left on the BB server - Hobbit completely replaces the
server-side of Big Brother.

I have no idea what Quest thinks of this project - there is no
relation between me and Quest, or between me and Sean & Robert for
that matter.
I'm curious what you are referring to by Quest "integrating" bbgen -
into BBPE, or what ? This is news to me.
One of the reasons I changed the name from bbgen to Hobbit was to make
it clearer that Hobbit is an independent project that is not related
to Big Brother.
