Actually I am a bbgen user, and I have not changed the mkbb.sh script.  I added the "possibly" statement in case someone else had a similar situation and would want to ask the same question.

It sounds like I can assume that my modifications that work with bbgen will work with Hobbit.

I see you havent tried bbgen before.

One of the tools in the Hobbit and bbgen packages - the tool called
"bbgen", actually - is a replacement for the mkbb.sh script. It does
make use of the headers/footers from the web/ directory, so if you
install bbgen now or Hobbit (later) you will still see the changes
you've made to the web header- and footer- files.

If you've changed the mkbb.sh script itself, then it's a different
story. bbgen has quite a few enhancements to the web pages built in,
but since I don't know exactly what you've changed I cannot tell how
much work it would be to get bbgen to generate webpages like those
that you have with your current customized mkbb.sh script.
