Several issues here.
1) Since your apps have some downtime every night, you may want to set
the bbwarnrules.cfg so that it doesn't send out page-messages during
the night. The field just before the recipient is a "time" field, so
you can define the time of day here that you want the alerts to be
sent.
2) There are patches for BB that allows you to define planned
"downtime" for a host; such a patch is included as part of the bbgen
toolkit (available on www.deadcat.net; it is now part of the Hobbit
monitor available on hobbitmon.sourceforge.net).

You should be using acknowledgments. When you get an alert, there's a
7-digit number included with the alert. Go to the "acknowledge"
webpage - it's below one of the icons in the upper left. Enter this
number into the security code field. The text you enter in the other
field will show up on the status page.
