Is the status really shown as "clear" or is it "unknown"? If you check
the bb2.html page, it should indicate which. You can also confirm this
from the $BBVAR/hist/allevents file. If the last two fields of the lines
that correspond to this test are "- -1", that would be consistent with
the periodic "unknown" status and the disappearing log file.

There shouldn't be much opportunity for a script that uses the correct
protocol to make a mess of the server data. Perhaps the only thing
that might cause a problem like this would be if duplicate status
messages are being received almost simultaneously.

What is the version of BB that this has been applied to?

That's what should happen. It might be handy to try running the
script with debugging switched on. That should help to verify
that the data is being sent correctly.
